Developed computational and statistical techniques for the analysis and integration of 'omics (transcriptome, proteome and metabolome) datasets, including functional analysis and pathway mapping. Computational tools used include R/Bioconductor, Perl and Ruby. Outcomes include a comprehensive analysis of the pathways that respond to nutrient limitation and growth rate in Saccharomyces cerevisiae and the identification, from microarray data, and subsequent validation of cell cycle components involved in the control of growth rate. Mapped human cellular pathways potentially involved in Alzheimer's using a variety of model organisms for a grant application. Supervised undergraduate research project examining the evolution of new metabolic pathways in different yeast species. From April 2008 to January 2010 (1 year 10 months) JSPS Research Fellow @ Working in the Kyoto Encyclopaedia of Genes and Genomes (KEGG) research group, I used the KEGG pathway database and other resources to study the regulation of metabolism by small molecule metabolites via allosteric and other mechanisms. Used network/graph theory approaches to analyse metabolic pathway structure. Also developed a database and web interface for studying allosteric regulatory interactions in Ruby/Rails and mySQL, as well as software for statistical and network analysis using the Ruby scripting language and R. Outcomes included a global comparison of the structure of Escherichia coli, Saccharomyces cerevisiae and human metabolic regulatory networks; validation of a method for the identification of drug-target interactions and the development of several open-source projects for scientific computing. From December 2005 to December 2007 (2 years 1 month) Predoctoral fellow @ Supervisor: Professor Janet Thornton. The project aimed to study the structural biology, chemical mechanisms and evolution of enzyme catalysis. I analysed enzyme crystal structures using Perl, Ruby and other bioinformatics and machine learning tools. As well as an analysis of the response of protein structures to ligand binding and the structure of catalytic sites, outcomes included the development of a method to predict the location of catalytic residues in enzyme structures and of Protein Data Bank (PDB) parsing and manipulation software. I also helped supervise the building of a database of catalytically active residues in enzyme structures (Catalytic Site Atlas From September 2002 to November 2005 (3 years 3 months) Masters @ Supervisor: Professor Janet Thornton. From September 2001 to September 2002 (1 year 1 month) Genome Analyst @ My principle duty was data-mining the human genome sequence for novel protein drug targets using in-house threading, gene prediction and database technologies. I also developed Perl, DBI-Oracle and CGI scripts for use by the drug discovery group. I was principle inventor on several patents for novel protein functions.
